From which side are these trays operated or the paper refilled?
How are these paper trays, pull-outs or?

Either mine only has two or I haven't found one yet, I think the 3rd one is the optional accessory https://www.youtube.com/watch?v=akSOYYwLCNI 
Tray 1 is the trapdoor in which labels and thicker paper can also be loaded 
Tray 2 is a drawer with space for 300-400 sheets 
Tray 3 optional which I don't have

Where exactly did you read "three paper trays"?
You probably mean the optional "tray 3", which is available as an accessory.

In the Reference Guide ("MFP 4302dw, fdn, fdw series") you will find the two existing paper trays (Tray 1 and Tray 2) illustrated on page 3.
