Does it make a difference if you put the GPU in the upper slot or in the lower slot of the mainboard?

Yes it can. Only the top slot offers PCIe X16. The middle slot, although the same size, is PCIe X16 and the bottom slot PCIe X4. see manual page 5 https://download.gigabyte.com/FileList...
